I don't know if you can apply via the Indian embassy but when an Israeli student want to study abroad this is what he does soi can only assume they will have the best answer for you about the registration. What i do know for sure is that there are more than a few scholarships for international (not only Indian) students in the different institutes in Israel that offer different study programs for international students.
Among the institute that offer an MA in agriculture you can find: The Hebrew University of Jerusalem, Ben Gurion University of the Negev and The Weizmann Institute of Science.
I advise you to contact them directly to get more information about the different scholarship they can offer you and to get more information about the course itself.
